Why would Carson, who has the ATA gene, use someone else's DNA to base his work on - especially since he's been working on it since before he ever met John?
I was thinking it might be because Carson's gene isn't the strongest. Maybe he reached a point in his research where he needed the DNA of someone with a stronger natural gene. Enter John, stage left *grin*
But there is nothing in canon that says Carson's gene isn't the strongest - using the ancient tech more easily doesn't necessarily mean there is a difference in the DNA (although to be fair, it doesn't mean there isn't.)
But the real point is that Carson's been working on it since before John ever showed up, so why would he dump all his materials to start over? He tells Rodney that he can do human trials in the Pegasus galaxy because it's legal - back on earth he couldn't do human trials. Which means he was ready to do so (his research was at that point).
But if you want an excuse to make Rodney have John's DNA, then just have Carson have taken samples from all the ATA folk so he could compare and contrast, and it's just chance that Rodney got John's, or something.

Canon has never stated the source of the DNA Carson uses in his research. Common sense says he would use his own, because it's the most accessible, and because canonically he found it in himself before he ever met John.
