Missing (1.20) and Chained (2.10) are both good 'Gibbs looks worried about Tony' eps, but I'm not sure if they would translate into vid.
I've always liked the look Tony gives Gibbs when he says something like "no calls" at the beginning of Dead Man Talking (1.19).
Tony holding Gibbs after he's been shot in Bete Noire (1.16), and there's probably some good moments when they ride down in the elevator together.
The scene where Gibbs tells Tony he's not going to die in SWAK. (2.22)
You might be able to make something of the scene where Tony's standing with his robe open and Gibbs and the director are watching him in Under Covers (3.8).
Gibbs bringing Tony pizza in jail (Frame-Up 3.9) and while he's shadowing Ziva (Kill Ari 1 or 2, I can't remember).
Tony telling Gibbs he should check out Moby Dick in...argh. One of the late season 1 eps. It might be Reveille, but I'm not positive.
Gibbs and Tony 'boxing' in Boneyard (2.5).
Gibbs giving Tony chinese food and smiling at him sleeping in Twilight (2.23).
And there were a ton of moments in the most recent two eps. Shalom - standing side by side as they explained stuff to Ziva in Gibbs' basement, switching coffee in Abby's lab, the elevator face off. Escaped - Gibbs coming up behind Tony while he's listening on his phone. Um. There are others, I'm sure.

(And if you ever get the urge to make a McGee/DiNozzo pimp vid, I can rattle off a ton of moments. *eg*)

Tony eats cookies over McGee's head and then brushes the crumbs out of his hair in Pop Life (2.16).
Tony and Kate burst into McGee's apartment and Tony bet correctly on boxers in Red Cell (2.20). (I'm pretty sure there's a glance to be sure.)
Oh, and not necessarily slashy/shippy for any particular pairing, but there is that lovely shower scene in SWAK.
Tony taking control of the keys from McGee in the car trunk that's about to explode in Twilight.
Tony losing it at McGee, and McGee staring him down in Kill Ari pt 1. Tony comforting McGee with arm around shoulder, complete with thumb rubbing, as McGee looks at Kate's body in Kill Ari pt 2.
McGee washing Tony's face at the end of Under Covers.
Tony grabbing McGee by the back of the neck through the bars. Tony slinging an arm across McGee's shoulders as they leave jail in Frame-Up.
Tony tweaking McGee's nipples when he enters McGee's apartment. Tony looking very serious as he talks about shooting at somebody the first time. Probie, 3.10.
Tony and McGee smushed up against each other in Model Behavior (3.11) as they interview the two models.
